I recently swapped the bad 3.5L non turbo motor out of my 2013 For Explorer with lower mile 3.5 non turbo out of a 2015 Explorer. My Check engine light is on and it seems to be sluggish have to really mash the throttle down to get it to change gears as if it's almost in a limp mode. I haven't drove it since September of last year but it was never sluggish before... once you have it going it runs fine changes all the gears... just seems like it's something missing. Computer need to be flashed for the swap??? Any help would be greatly appreciated. I have not yet checked the code for the CEL.

It will have to be Flashed and still may not work because of engineering changes. Salvage yards have programs that tell what years are compatible for sales purposes. What is the CEL ?

Yes they told me '13,'14, and '15 were compatible. CEL was camshaft position sensor which was a code from old motor when the timing chain guides broke... I cleared them but it came right back. Engine now runs smooth so I'm doubting the sensor is bad on this motor?? Not 100% sure.

There are all kinds of things, even that the replacement engine had a problem and that's why the host vehicle had it removed.

Did you DIY swap the motor or have a shop do it? If it was a shop, they should make good on their work. If it was DIY, I don't necessarily agree that it has to be flashed, depends on how much of engine and sensors were swapped over, whether ECM has all inputs it needs.

You haven't drove it since September last year... could it just be that your very old gas went bad? I would drain the tank and put fresh fuel in before pulling out any hairs on this yet. I'd also consider that if old fuel was left in it, might have turned to varnish and clogged the fuel system, injectors especially, would fill the tank half way and put a double strength dose of Techron fuel system cleaner in with the fresh gas, then give it the italian tune-up, drive fast on the interstate for a few dozen miles.

Especially with fuel containing ethanol, you can't let it sit for many months.
